Unresolved Links after boolean operation (#3099)

When I copy and paste an object on top of itself so I can boolean out the shape from whatever it's intersecting and then hit "save", it asks if I want to continue even though there are "unresolved" geometry links. Why would it say that when there aren't any unresolved links? The only missing geometry is what I intentionally subtracted. What is the problem I'm facing?
