To me the worst case is spliting a solid, modifying the splited elements (boolean, blends, shells), and removing the split feature in the tree...
It is complex because the "split" feature is present on the history of both parts.
Removing the split on one side gives unexpected result (crash, or history corruption, or strange message...)
...or no message !
It's very easy to repeat on a simple model (a few added cubes & spheres split by a surface - blend edges & shell... and remove split).

I've made some changes that now fixes this associativity loss for:
--Fillet Two Curves
--Fillet Three Curves
--Chamfer Two Curves
--Chamfer Angle
I changed these tools to automatically add/remove curves to the profile object. The profile object is than associated with your extrudes, revolves, etc.

This is great to have the associativity and auto profile updates with these types of situations.
Another one that you can replace only one curve of a profile at a time manually and adding a fillet breaks the part is with the thin extrude tool you can't replace the whole profile or cannot add or change a fillet in an existing one.
This, like the tube tool the profile that creates the geometry is not stored as the whole profile like a closed object. If there was a way to join the profiles without changing their geometry together before creating these types of objects it would allow for quick and efficient objects that can be quickly updated or changed. By the changes you made above with the auto profile updates on fillet and chamfer that makes it easy for those types of profile generated objects. but it still leaves the tube/pipe, bend along curve, and thin extrude tools with profiles that can't be quickly changed with the associativity to the created object like above with the auto profile update. They also do not have the option to add curves or option to remove curves or replace profile
